      Should I just have raised the flop? I didnt really see him playing QJ this way or any 2 pair combination that hit. 99-AA, AK, was the range I saw for him although he would have probably played AA and KK differently pre-flop and KK is far less likely obviously.

      The two pot sized bets also led me to believe he didnt have a very strong hand but I cant say I put him on the hand he showed.

      Well, the problem is what kind of hands do you think he is potting there? Practically even Tx is turned into bluff since I doubt that he can get much value there. Any kind of FHs possible, 7x already beats you, which sometimes might be possible. Without really knowing overall opponent I might even make a crying fold on the river. Do you think he can overplay Tx this way? If you even don't expect to see Tx there then what do you hope to see what you beat?
