Not sure if I should have raised at any point in the hand. I can see some [semi]bluffs on all streets if he put me on a draw, and raising would have just gotten worse hands to fold, I think.

Poker Stars, $0.02/$0.05 No Limit Hold'em Cash, 6 Players

      BTN: $2.90 (58 bb)
      SB: $4.14 (82.8 bb)
      BB: $10.44 (208.8 bb)
      UTG: $12.25 (245 bb)
      MP: $5.41 (108.2 bb)
      Hero (CO): $10.30 (206 bb)

Preflop: Hero is CO with 6 6
2 folds, Hero raises to $0.15, BTN folds, SB calls $0.13, BB folds

      Flop: ($0.35) A 6 9 (2 players)
SB bets $0.25, Hero calls $0.25

      Turn: ($0.85) J (2 players)
SB bets $0.30, Hero calls $0.30

      River: ($1.45) 7 (2 players)
SB bets $0.35, Hero calls $0.35

      $2.15 pot ($0.09 rake)
      Final Board: A 6 9 J 7
SB showed 9 K and lost (-$1.05 net)
      Hero showed 6 6 and won $2.06 ($1.01 net)

I may consider raising with top set cos you are either a 33% underdog vs flushes, a big favourite vs KdX, or a huge favourite over a lower set. With bottom set, I don't mind calling down.

However, when he bets so small on the Turn and River, I feel like you should be raising here cos we probably have the best hand at this point in time. I would raise the Turn to 85cents and bet 2/3 pot on the River.
