His bet was way too small on the flop and as I had position and was pre flop aggressor I figured I had to 3bet him. When he shoves, I get really good pot odds, but I think I still gotta fold right? He had bet from EP pre flop, so he was surely on an A.

But maybe I shouldn't have 3bet his first bet. What do you think?

Bet more on flop, bet more on turn and call river.

3bet preflop is ok. And it says he raises from the SB, not early position.

On the flop you have the nuts so I bet bigger. There are hands like AQ, AT, JJ, TT, QT, KQ, QJ, KT in his range that you want to be paid by, so you want value. On the other hand there are hands like AK, KJ or AJ with straight draws and maybe flushdraws - you don't want to give them good odds. So if I were you I would bet something like 1,8$-2$ on the flop.

The river is ugly, but you're both commited. I think calling is not wrong here, but I'm not sure.

@Edit: Whoops, I think you've pasted the wrong hand in here :) . You made two threads with same hand and the description doesn't fit in here.
