Yep, i think bet/folding is not an option given the stacksizes.
So you have to choose betwenn bet/calling, check/raising and check/folding.
If you think he is floating in this spot oftentimes -> c/r.
If you think he had a FD most of the time -> c/f.
But personally i think i'd bet/call in this spot.
His limp/call looks like a SC or small PP for the most part, after he calls the flopbet he still has most of the small PPs in this range, at least a lot more than FDs that are now flushes.
The first reason is he'd check back his small PPs most of the time (at least that's what i think he will do), sometimes he might have a spade with his PP so you should bet for protection.
The second reason for betting is that he could actually call you with worse hands like a weird played high pocket pair or Tx, maybe he even calls his small PP again because he has a spade.
If he happens to have JT you still have 8 outs.
And the third reason is that this guy could still be floating, so you have some additional foldequity.
