I have been paying attention to my fluctuations in Poker Tracker in terms of money won and it does not accurately reflect the same fluctuations in my Pokerstars account. Is there any reason for this

Maybe you lost same hands? Try importing them all again. I think you can request all played hand from Pokerstars maybe some are damaged due to connection errors.
