I think that I have made mistake because in 3 way often one of the opponents has blockers to my outs for flush

CO definitely has a draw on this flop. He would shove any set here and also probably J6/J3. I'm a little worried about a nut flush draw, but most people would just shove that as well.

If there were 3 calls I think I would be throwing the hand away fearing the nut flush, but SB can be betting this flop wide and I think CO probably shoves the flush draw.

Yes, a few times you will be in trouble here, but you have an overpair and a gutshot straight which gives some equity, so over all shoving is fine as you've hit this flop quite well.
