I use HM2 on winamax since 1 year and everything is fine with it. However, I start to play on Fulltilt since few months and I don't know how I can use it on both websites.

You just need to configure the additional handhistory import: http://hm2faq.holdemmanager.com/questions/621/Full+Tilt+Setup
And to see the hands in the reports you have to switch between your FTP and Winamax screenname or you can create an alias containing both screennames http://hm2faq.holdemmanager.com/questions/7/Current+Player+%7B47%7D+Aliases
