UTG folds, Hero raises to $0.06, CO calls $0.06, BTN calls $0.06, 2 folds

Flop: ($0.21) Q♠: K♥: 3♠: (3 players)
Hero bets $0.13, CO calls $0.13, BTN calls $0.13

Turn: ($0.60) 9♠: (3 players)
Hero bets $0.38, CO calls $0.38, BTN folds

River: ($1.36) 9♣: (2 players)
Hero checks, CO checks

What should I do here when board pairs? I don't believe he will call turn and river without flush or set, and if I bet only 1/2 pot on river, can I fold to shove? Should I maybe shove myself, could worse hand call?

We can bet thin and fold vs aggression. I don't see many sets in villain's range but I do see Kx and Qx here.
Bet bigger OTT, you got the nuts here. We want value with a Q and K on the board.

Size turn bet so that you can naturally go AI on the river. Your hand is too strong, and your stack is too small, for a bet-fold. Just shove it in (even as played), he might get suspicious.

A must value bet. If you do not bet this for value this means your river aggression is low and you mostly bet nuts there. This will affect your winnings a lot and you will be missing value in spots where you need to bet and you check instead of that.

I am even willing to stack off here if i get raised as i do not see any credible full houses from this guys besides pocket 3's. I dont believe he calls K9, Q9 preflop and he can easily be overplaying JT or weaker flushes

I would make the turn bet bigger. Not only to make him AI by river, but to make him pay more with weaker too.
I think we can shove river with what is left.
