Note: Maybe I should have just checked instead of betting to keep the pot small with AJs against two villains?
I think the shove wasn't the best idea here? Would have been made more sense just to call the re-raise?

SB checks, MP checks, Hero bets 6 BB, SB raises to 20 BB, fold, Hero raises to 97 BB and is all-in, SB calls 77 BB

What would you guys do in case of just checking the flop?

No, you should bet.

But then when you get raised, you should ask yourself what you beat. If the answer is "absolutely nothing", then you might contemplate a bluff. I'd not bluff. I'd probably just fold. It is 3-handed, so check-raise bluffs are infrequent.

In mw we bet but we should definitely not go over the top here with TP. As YohanN7 says, we won't get called by worse hands here.

Leading OTF is fine. Shoving on top of villains raise is not.

When mw the flop bet is standard.
But we should fold vs a raise.

We can also put some 3bets preflop in those situations, but calling is totally fine. We should bet flop, but fold to a raise imo.
