I think playing flush draws is my biggest weakness. Should I make a big raise here, knowing the shortstack is probably calling?

I think you can afford to smooth-call the flop. With CO calling, you're getting 3-1 pot odds with a flush draw and an overcard.

You can probably put villain on a medium pp, CO on a pair or a backdoor draw, so IMO calling there is fine.

Just my opinion

Since you don´t have the nut flush draw and there are 2 players to act behind you, I like fold.
It´s not so good to hit your flush and then get stacked by higher flush.
And most likely you don´t hit your flush on the turn, pot gets bigger and then it is more difficult to throw away your hand.
