I start a lot of 6max tables so is there a way to filter the stats so that when we're HU it only shows HU hands and when the table starts to fill up and it switches to the 6max HUD it will show only 6max hands?

HUD Options -> then Tournament Filters (on bottom left)
you can set the filters for number of players so when you reach heads up, only hands played with 2 players are shown. for 3-9 players set what you like, I'm not sure what's best depending on sample size.
did you want to set up different HUDs for different table sizes instead? Use the site options tab and set up different HUD's for HU. I haven't tried it so not sure if it works but it says you can even set up different HUDs for different streets. I'm going to try that myself.
