Is there any possibility to save TableOptimizer settings, so i wont have to setup everything one more time after full disk format?

Yes, simply make a copy of options.xml file from TO main folder.

Is it possible to deactivate one monitor? I only want to use my secondary monitor with 12 tables tiled, but i cant manage to get TO to open all my tables there.

What should i do to make TO put new tables on the bottom of the stack?

Now when new sng opens (no action needed, just waiting it to start), it is put on the top of the stack, covering tables that already need action, and I have to manuallly cycle to find those tables. Its really tilting

Click on the "Players hud" tab at the top of the window and add "History" to your hud.

How do i add 3bet/squeeze preset bets? I only have these options. And also the preflop bet dosent seem to work even tho right theme is choosen, anything standard i might have missed?

It's not allowed by PokerStars to have 3b and squeeze preset bets. You can have different 3b size using "Pot size" filter but it will also apply to pots with multiple limpers.
Your preset bets look fine and should be working. Maybe you are not using compatible version of PokerStars software or not running it as admin.

I can't figure out how you can increase your raise size according to the amount of limpers in the hand. E.g. standard open raise 3x, but 4x if one limper in the pot. Is it even possible?

It's possible to do using "Pot size" filter:
Bet 3bb when pot <= 1.5bb
Bet 4bb when pot <= 2.5bb
