The new Full Tilt Poker update released today has affected PokerTracker’s ability to import FTP hand histories, the problem occurs because the hand history header has changed. We are aware are working on a fix to compensate for the changes as soon as we possibly can.

The patch was already released last week. There are some remnant problems with FTP caused by their hand history change, some hands are missing - but this is not something that PokerTracker can fix, it is a problem on FTP's end.
