more info needed. Did someone raise preflop? Are you up against one player? or 2,3,4,5,6? If its one player are the tag? lag? unknown? If there was a raise was it an ep raise? or was it someone raising on the button? is it blind V blind?

If you opened 55 & hit that flop then I would bet for value - quite large, between 3/4 & pot sized, he may even stack off himself with something like AK,AQ to protect his hand vs a flush draw....
lets say your on the co and you 3bet, bb calls his a lag player?
same again but his tag
or what about if you just join and you don't know?

It's impossible to give a good response about such a vague situation. As evertonroar pointed out, we need more info such as positions, effectiva stacks, preflop action, villain tendencies, etc.
The answer to your exact question is you CAN bet for value although there are some situations where it isn't MaxEV to just bet yourself now.
With regards to protection, it's a consequence of betting, not a reason and if a hand can't get value it's usually not worth 'protecting'. The are some exceptions where the value isn't clear cut but it's impossible to explain in a post.
