If I play NL20 Speed Poker and NL20 regular tables on iPoker, they come up as separate stakes in HM2. Is there any way to group them together?

Depends on the report you are using, looking in an overall report should show you all your hands
Sorry I meant in just the default report by stakes.

There is no default report, you can choose a variety of reports from the menu. One of them should fit your needs 
In the "by stakes" report it is not possible to change the grouping. You can only add columns via the "Stats" button in the top left corner.
