If you raise flop instead of cf/rt because your hand's too weak, wouldn't that be expoitable? Isn't it better to play the standard line in both cases? Or should you mix things up, and also sometimes raise flop with a strong hand?

You should mix it. Raise in this spot with draws as well as with strong hands like toppair.

How do you keep track of how often you did either action?
And should I start mixing hands on 0.25/0.50? Or can I wait until higher limits?

You don't need to keep track because you do it whenever you get the right hand to do so and to know which hand these are you should read the strategies and post hands if you think you found such a situation much of this is experience and on the lower limits you don't need it at all. Even 2/4$ and 3/6$ it's not very important. If you play HU then you need to remember your lines and adjust them.
