first off u may want to consider raising slightly less in preflop, like 2.5bb instead of 3bb after the blinds are higher than 50/100. On that flop I see no reason why u should be folding. Calling is the best option and evaluating the turn. That small donkbet helps u keep the pot small (which is what u want with 2nd pair only). Problem with raising is u will have lots of draws pushing and the mid pairs folding (those are the hands u want to extract value from before the showdown).

Such donkbets aren't easy to read as it depends on the player making the play. These plays often (but not always) represent draws. I like to call on such flops and try to extract value on the turn (in this case if the turn doesn't bring a spade or an ace). Folding is absolutely the worst option here though, as u let ur opponent pick up a nice pot very cheaply.

could be a bad kx hand or middlepair that wants to find out something or draw. since you have sd-value but don't want your hand with a little showdownvalue into a bluff a flop peel is standard. if he bets bigger on the turn you can problably fold or call depending on timing tells and other reads you have on the player and of course on the card that pops up. on another spade or a i would just fold and maybe call a 2nd smallbet if a blank pops up on the turn.

preflop raise is too big for me. i would make it 450-500. thats enough here -> you're playing oop very often and don't need to build a huge pot already!
