Isnt problem with raising flop that I will never get call from weaker hands?

That could be a problem, but with straight outs as back-up it's not to bad.
As played I wouldcall him down as well to keep him a wider range.

I think both lines on flop are plausible. It's not great situation if villain 3bet flop but even then we often have 9 outs if behind which will give close to 40% equity. Villain could also go all-in with flush draw which will likely be with two overcards so equity wise we are bit behind.

Main benefit of raising though is equity denial from all billion two overcard hands villain has. To be honest villain might not be folding hand like AT anyway as our raise on this flop does look somewhat suspicious. Though as villain did use such small 3bet preflop it does make our hit on flop bit easier.
