Pocket 5s in MP hit set on turn...

I would most likely raise the turn for value and protection against a small bet of around $1 and her-evaluate on further action. Offcourse you get in a tricky spot if villain would 3bet the turn. Than you need to give up most of the time.

I tend to just call. As @SDK1987 said it sucks to get 3bet. If Villain has the flush you are the underdog, if Villain is on a draw you are way ahead, so better call and evaluate the river, you still have nut potential, and you do not want to isolate yourself vs the nuts on the turn.

I raised to $1.08, and got called by the flush draw.
The river went check, check and he showed a ten-high flush.

I guess I played correctly then.

Turn fold, came 3rd spade card, one opp bet and second call, I would expect one of tham has some low flush. Low set is not anough.
The both players call preflop and low flop is hitting theire call range something like 78s, 98s, T9s or A4s or 77.

You can never fold there. Especially not with those pot odds, almost enough to call just for FH value.

In spots like these I think to myself: this is a multiway pot that increases the chances that at least one of them is on a draw. So it's easy call on the turn and check/call the river depending on the size of the bet. I don't think many people can fold it for a rather small river bet?

I think raising or calling is fine. By not raising you are giving a potential draw a cheap river.
