Yes bet/3bet flop, but turn is tricky. I will switch to passive mode after this horrible card. Maybe this way you will see worse pairs try to bluff you from the pot.

As with the other hand you should 3-bet the flop directly. Here you need to protect even more and there are more pairs he could raise with.
The turn is indeed bad for you but you should continue betting (if you 3-bet the flop and he only called).
The 9 
completes a few straightdraws but it only completed gutshots as OESDs weren't possible on the flop. So the chance being behind increases but you are still ahead against a lot pairs and the flushdraw. As the 9 may also scare him if he has just a pair he may check behind weaker hands and only bet better ones so you only lose by check/calling here.
If he is raising you you can switch to a calldown mode. If the river completes even more draws you can find a fold otherwise you have to make a crying calldown.
If you have special reads about him that may be important please let us know as you could fold to a turnraise if you know that he is very passive and you should not even fold to a 
on the river if he is very aggressive and unreasonable. And so on.
You should also take into account that this board perfectly hits his limping range. He can have hundreds of 2pair combos in addition to a straight.
